If you are only complaining about messages being left on
Gmail then POPFile has nothing to do with this.
The "problem" is that Gmail ignores Outlook Express's
"Delete" request.
Gmail's POP3 support does not work like an ordinary POP3
server. If you use your browser to check your Gmail account
settings, you can choose one of three actions when messages
are accessed with POP (under "Forwarding and POP"):
(1) keep Gmail's copy in the Inbox
(2) archive Gmail's copy
(3) delete Gmail's copy
For my Gmail account I chose option (1) when I enabled POP
support.
I do not use POPFile to access my Gmail account (because I
need forking enabled - I use POPFile for five other
accounts).
My email program is set to delete messages when they are
retrieved/downloaded (for all six accounts) but when it
downloads mail from my Gmail account the messages remain in
my Gmail Inbox.

A week has passed without any follow-up comments so, despite
the original wording, it looks like this problem was a
Gmail-specific one. Since POPFile is not responsible for the
reported behaviour, this bug report is being closed.
If you do not agree with this decision, add an appropriate
comment and change the status from "Closed" back to "Open".

Without POPfile Gmail works fine.
It removes messages from server when they are
deleted from "Deleted Items" in OE6
Just in case, here is more of the OE6 settings used:
+ Leave a copy of messages on server
- Remove from server after ... day(s)
+ Remove from server when deleted from 'Deleted Items'
Unfortunately, a lot of highly computer-literated users
have to regect POPfile just for this incompatibility...
POPfile+Gmail will became very popular if you solve this
particular problem.

Thanks for supplying further details of the problem.
It would help if you also mentioned the "Forwarding and POP"
Gmail settings:
(1) Is forwarding enabled?
(2) If forwarding is enabled, what does Gmail do with the
Gmail copy?
(3) Is POP enabled for all mail or only for new mail?
(4) What does Gmail do with messages accessed with POP?
