(NB: I could only try this with Thunderbird)
When the profile folder is not in the default location
(i.e. by moving it and editing profile.ini in order to
have Thunderbird recognize the new profile location)
MozBackup doesn't perform a backup of mail settings and
messages.
In my case, I have a 450Mb profile with lots of mail
storaged, and MozBackup only generates a 140kb file.

I forgot to tell my configuration:
- MS Windows XP SP2
- MozBackup 1.4.3
- Mozilla Thunderbird 1.5.0.2
Profile is now in the following location:
Y:\Thunderbird\xxxxxxxx.default\
I guess MozBackup still looks for my profile inside
c:\Documents and Settings\.......\Profile\xxxxxxxx.default
even if I've modified profiles.ini to:
[General]
StartWithLastProfile=1
[Profile0]
Name=default
IsRelative=0
Path=Y:\Thunderbird\xxxxxxxx.default

I can confirm that. This is a problem for the longest
time!

Forgot to mention some details:
-Mozilla Firefox v1.5.0.1 (although Mozbackup shows v1.8b2)
-Default configuration is in C:\Application Data\Mozilla
now but it used to be C:\Documents and Settings\username.
I think the admins changed my apps location to be
C:\Application Data for some reason.
Also, MozBackup v1.3, v1.4 won't even find your profile if
the folder \Profiles doesn't exist in C:\Application
Data\Mozilla\Firefox and therefore you can't do a backup
or a restore. Once you create the Profiles folder you can
then do a backup or a restore.
I have my Firefox profile stored in U:\, with the same
default configuration as the previous poster.
