#1747 Auto-Reimport does not respect project properties

I have a project that is under git version control.
I have "git ls-files" as my filter, and auto-reimport every 1 minute.
You can probably reproduce this with SVN too.

If i create new folder under my project root, but do NOT add it or the files under it to version control,
they still end up showing in my project tree, even though git's "include untracked files" is not checked.
