If you're using Hsqldb 1.8,there's currently no easy upgrade path. I'm going to put out a version 2.3.1 along with a binary that uses that; that should happen in 10 days, give or take.
If you're using Hsqldb 2. X, you can point the 2.3.1 beta to your existing jtrac directory, and it should just work.

Found the below article helps to upgrade HSQL db (example from 1.8 to 2.7.2)
It upgrades the db but it has 2 step upgrade 1.8 -> 2.3.0 and then 2.3.0 to 2.7.2) (better to manually compare the schema after upgrade to make sure quality).
