When I export to html files, some of the individual files are
not generated.
Attempting to link from an index page, I get a "Can't find
File" Error.

I used to have a similar problem with an earlier version that only
exported about half of my INDI records.
I tracked the problem down to a corrupted individual record. After
changing it (I ended up deleting it completely and re-entering a new
record) everything worked properly.
Have you checked, for example, what the last record exported is:
that should point you towards where the problem might be?

2.4.1 fixed a similar problem where records whose labels were not
enclosed in '@' symbols stalled the export. I haven't personally
seen the problem manifest itself since. If someone could send me
a data file that causes this problem (or submit it as an
attachment to this bug item) it would be much easier to track it
down.
