Hi,
this is not a bug in script but in library from which FreeCAD is using. Open stp file in the FreeCAD, select all components and click in the Part workbench "Make a union of several shapes" (this function is used from the prev PCB version).
In attachment you can find the modified PCBpartManaging.py file - I switched shape detection to old version - colours will not always appears (or they can be incorrect), but the model shape should be ok.

Make a union didn't work out for the component, but I loaded the stp in freecad and exported it again to a step file. That seems to work.
Haven't tried PCBpartManaging.py though. Wil do so asap.
