Searching for Genotypic Data

CIERA houses various genotypic marker datasets. Majority of the datasets are Marker Assisted Selection (MAS) data and Genetic Population data. Genetic Maps are also included with some of the data.

There are different ways to search for genotypic data in CIERA:

Searching for Genotyping Data by Line

This query will search for both phenotypic and genotypic data for an entered line. Please check out the page Searching For Phenotypic Data by Line and follow the instructions there, but choose to include genotypic data in the results.

Searching for Genotypic Data by List of Lines

This query also will search for both phenotypic and genotypic data for a list of lines stored in CIERA. Please check out Searching For Phenotypic Data by List of Lines and follow the instructions there, but choose to include genotypic data in the results.

Searching for Genotypic Data by Dataset

This query will search for full genotypic datasets and include genetic maps, as chosen by the user.

Choose genotypic dataset and map screen

The screen is divided into two treeviews - the top one has the genotypic datasets loaded in CIERA and the bottom is the treeview of loaded genetic maps. Navigate to the dataset and/or map you want to add to the results, and click "Next".

Genotypic Dataset Options

The user has only two options available:

Genotypic Dataset Options screen

1) Summarize genotypic cultivar data - create a summary of the dataset, where each row of the summary tab is the marker data for one line, summarized by each column showing the marker data.
2) Include entire genotypic dataset(s) - when searching for data on a line or a list of lines, the user has the option to include the entire dataset, not just the data that corresponds to their entries. Not available when searching by Genotypic Dataset, as that query already includes the entire dataset in results.

Click next to start the query.

Output Preview

When the query finishes, it will show an output preview, provided the dataset is not too big:

At this point, you can choose which format you want your data in: Excel, text file, XML or FlapJack Input file .
FlapJack is a visualization tool for genotypic data. Check it out here
