I followed the directions in cDock 2 and successfully got themes working in my beta of El Capitan. But I'm concerned about leaving rootless disabled. Can I re-enable it now that themes are set? If it must remain disabled, what are the security implications? I love the old look, but not at any price.

Agreed! cDock 9.6 now working as it should in El Capitan (official release) and my world is so much brighter without that God-awful dock shelf! I did have to disable rootless so the question becomes as stated above. Can we enable rootless? (I will give it a second try, enable csrutil, and report back.
OK! We are back with csrutil enabled and HooRAY the shelf remains transparent. Good job! Since the instructions say having rootless enabled prevented SIMBL from being installed it is logical that once it was installed the user should be able to re-enable rootless and cDock will find or invoke SIMBL to provide the features of cDock. Very nice. Thank you so very much!
I'm attaching a screen shot of my transparent dock AFTER csrutil (rootless) enabled.
Yes it can be re-enabled and cDock will continue to work. If at any time SIMBL is removed by an update or something cDock should again prompt you to disable rootless and reinstall SIMBL.
The implication of having rootless off is that you will have the same level of security as you had on Yosemite.

I am having trouble rebooting after disabling SIM. Here is a screen shot of my startup after reboot. Any ideas?

I haven't used cdock for quick a few iterations of OSX. Can you tell me or point me to an explanation of what the csrutil with the commandline options does?
Also, what does it mean to disable Library Validation? That sounds worrisome.
Does the disable Library validation need to be done while I'm booted into recovery mode?
