Bio.B-Gen
Initial system (box) generator for biological molecular simulations
"Bio.B-Gen" is a command line tool to generate initial systems for biological molecular simulations. "Bio.B-Gen" was mainly designed to be used with the GROMACS molecular dynamics simulation package (http://www.gromacs.org). "Bio.B-Gen" depends on the GROMACS topology and force field information (.top and .itp data files) during the generation stage. "Bio.B-Gen" adds specified number of copies of a molecule to an existing configuration to a specified spacial domain inside the system, such as a sphere, cube, spherical shell, layer, etc. Then, optionally, "Bio.B-Gen" resolves overlaps between molecules in the system and saves the new molecular configuration. By running "Bio.B-Gen" multiple times for different molecular species and spacial domains quite complex initial systems can be generated. After the system is generated and all the overlaps are resolved an short GROMACS simulation run (10-20 ps) is usually required to ensure proper relaxation of the system. -

F&S File Find (i.e. Fast and Slow File Find) is a cross-platform command-line tool designed for Ultra-Fast Searching for Files on your hard drive. The application uses two main facilities to quickly locate files on your drive: 1. Caching previously visited folders in order to allow Ultra-Fast searches on consequent searches. 2. Multi-Core operation to speed up searches. (Compared to the standard Windows/CLI search tools) The application is designed to favor speed over all other computer resources (mainly memory), As my assumption is that if you want to locate a file on your drive, you want results as fast as possible. Currently tested only on Windows. Linux/Mac releases are still pending. -

Find ping-pong signatures like a pro

Please refer to: https://github.com/suhrig/pingpongpro Piwi-interacting RNAs (piRNAs) are a class of small non-coding RNAs, predominantly active in the germ line. There, they limit the detrimental effect of transposons on the genome. They do so by forming a complex with Piwi proteins. The complex binds and then cleaves mRNA molecules of active transposons. The resulting mRNA fragments induce the production of more piRNAs, thus reinforcing the anti-transposon response in a feed-forward loop called the "ping-pong cycle". A key question in ping-pong cycle research is identification of piRNAs which are amplified through the cycle. PingPongPro is a command-line tool for detecting ping-pong cycle activity in piRNA-Seq data. PingPongPro was developed at the Institute of Molecular Biology gGmbH in Mainz. -
